Lets say your an Alternative and your friend is a Sapiens can they still join the same clan?

No, they can't. It's going to most likely be two entirely seperate groups, a lot like wow. Why would an alternative who was persecuted on a genocidal scale ally himself with the nazi that tried killing him? Well *puts on his boots* Kommen Sie in die Gaskammer!

Most likely friends will need to be in the same faction to even speak to each other.
