If they didn't want to make an autobalance kind of thing they could always change the amount of exp. you get when you win or lose a battle, depending on how many enemies you have to fight.
Say it's a nice 100 vs 100 battle, there will be plenty of enemies for you to fight and you'll have to work for the win. So not only will you get a bunch of exp for winning the game, but you'll get a bunch of exp from all the kills that you'll rack up.
Say it's a not so nice 10 vs 60 battle, there will be hardly any enemies for you to fight, and if they're alive they'll probably just run away trying to stay alive. So if the team with 60 players wins, they won't get much exp for winning because it was so easy, plus they won't get much exp because they didn't have many people to kill.
You could also give the battle commander control over whether the game is open to other players or not. So if you got a nice 30 vs 30 game going, and you know your race is going to zerg the battle, you can close it and keep it fair (and get more exp), and if the other side decides to let more people in, you can open it up and let your zerg in.
That would also work for clan leaders, so they can save spots for their clanmates. However you'd probably have to be high lvl or have some special license to be battle commander.
